Ok, I'll bite too. I would think, story wise, it would work better if, like in Animated, the deep cover Decepticons were there in created new Autobot personas in order to be able to control certain key aspects of Autobot operations. Shockwave was posing as Longarm in order to control the Autobot Intelligence. Megatron I think would be too high profile in Decepticon command to go deep cover like that. I got the impression in Animated that Shockwave had created Longarm and signed up for Autoboot camp in order to go through the ranks from scratch. I did not get the impression that he had replaced an existing Autobot by the name of Longarm. So with all of that, here's my suggestions.
Longarm/Shockwave: Sabotage Autobot intel.
Star/Wingsaber/Starscream: Sabotage Autobot air support.
Swindle/Detritus: Quartermaster. Sabotage Autobot supply.
Barricade/???: Dirty Autobot cop.
Ravage/Nightstalker: Sabotage Autobot secret service.
That's all I've got for now, I'll probably come up with other stuff later (like a decent name for Barricade's Autobot persona).
As for Marvel 616, things get even more muddied when you consider the fact that the early issues of Marvel G1 crossed over to 616 and that the Avengers crossover crossed IDW Transformers into the 616. So, yeah, two separated TF continuities are technically part of the 616. Enjoy.

Marvel has a specifically numbered Earth for *all* of the cross-overs. And, I think that they have yet another for the early issues of TF. (By this logic, there is arguably an Earth where Marvel, DC, TF, Star Trek and GI Joe all co-exist.)

I was going for parallel abilities (cloaking) or some other variable besides "obvious repaint".Thus, looks would generally be the deciding factor here (Ravage couldn’t really pass himself off as Mirage easily, could he?). Thus Breakdown as Sideswipe and Dead End as Sunstreaker, since there’s precedent for those characters being repainted into those other characters.
Looks like it is time for me to start haunting the discount aisles....Also Osborne in a giant transforming version of his Iron Patriot armor based on one of the Iron Man Crossovers molds (why none of those ever got an Iron Patriot recolor is beyond me).
