Why would the loss of the Matrix matter to the troops if the Matrix were not important? Otherwise, it'd be like, "Oh, Prime doesn't have his gun now, that sucks." I don't see it as being that much different than Prime loosing his gun. Clearly Prime doesn't need it to do anything he'd norm...
